2. Syah Jihan (1628¬-1658) tampil meggantikan Jihangir. Bibit-bibit disintegrasi mulai tumbuh pada pemerintahannya[16]. Hal ini sekaligus menjadi ujian terhadap politik toleransi Mughal. Dalam masa pemerintahannya terjadi dua kali pemberontakan. Tahun pertama masa pemerintahannya, Raja Jujhar Singh Bundela berupaya memberontak dan mengacau keamanan, namun berhasil dipadamkan. Raja Jujhar Singh Bundela kemudian diusir. Pemberontakan yang paling hebat datang dari Afghan Pir Lodi atau Khan Jahan, seorang gubernur dari provinsi bagian Selatan. Pemberontakan ini cukup menyulitkan. Namun pada tahun 1631 pemberontakan inipun dipatahkan dan Khan Jahan dihukum mati.
